What might have been, plot-wise, two to seven years down the line

Wow, Somambulist, I like it. I like that a new war will break out. But I would want to see Mal and Inara get together before she passes, or did you mean that was implied? Anyway, the "bodies never found" works great, since it leaves room for so much more. And that tiny dinosaur...sniffle. Really, I mean sniffle!
I envisioned another version of River and Simon's after Miranda life: River is working in the Alliance government on Ariel as a higher up, but she's really working for the people, so to speak, as a spy. Simon and Kaylee live on a little moon, much like you said, and they are in touch. Mal, who's been incommunicado for a while, contacts River out of the blue, he needs her help, and she is raring to go back out there. Drama, etc, ensues.

That is epic, Two. It would have to be because the Alliance needs them, much to its chagrin. I could see a scene with an Alliance military type, in which he snottily (is that even a word?) and reluctantly tells Mal that because of what they've got to go do, not sure what, the only ones who could handle what needs to be done once they get to Earth is the crew of Serenity. They've been a thorn in the Alliance side (presumably in seasons two through seven) for so long that now they're seen as worthy opponents by some.
And the trip out itself would be full of interesting cliff hangers and new characters,with everyone just getting along great! (not!)
And of course, even though Mal and crew have agreed to help, you know they would be finding ways to sabotage the Alliance the whole trip out.

Nice. And the hat could have been a coded signal saying "I'm still alive" from one other surviving family member, or maybe a trusted servant, who could become a recurring character.

Well since Simon and Kaylee got together and River was getting better at the end of Serenity, somebody's gotta go. I think River would be safe cause Joss needs his super powered girl. So, I'm thinking either Simon or Kaylee would come down with a case of the PAX and go over to the reaver side of the force. If Kaylee then Simon would become obsessed with finding a cure and probably do something stupid and dangerous. If Simon then River might try to find a cure and probably do something stupid and dangerous.
Due to the no more babies policy Zoe would have a miscarriage. Just to add some more misery onto her plate. Really see her beaten and broken. It would give us a chance to explore a different side of Zoe and see if Mal could bring out his inspirational leadership side.
Inara would try to have a relationship with Mal. It would fail miserably. I don't think Mal would be able to put up with her work. She wouldn't be able to stand his constant jealousy.
Jayne needs something. Not sure what. Maybe some new recruit to the crew for him to clash with.

Gwek, that is cool. I don't have time to explore the site right now, since I'm at work and not supposed to be doing this (ha!), but I will return and look at what you've done. I especially like the virtual boxed set for Season Two.

EC, here's another spin on that: for some reason Saffron has to be on the ship for a period of time, longer than the last time. She becomes, for all intents and purposes, a member of the crew. She has something Serenity needs, and Serenity has something she needs. There could be several episodes in which she makes their lives miserable until everything blows up and Mal and company win (because, naturally, Saffron would be sneaking around, planning a massive betrayal). I'm thinking that they deposit Saffie into Badger's waiting hands in the end.

Just throwing some random stuff out:
The writers said they considered adding Saffron to the cast eventually (possibly having her rent the other shuttle).
I think the comics establish that Zoe and Wash were going to have a daughter (FLOATOUT is, I believe the only post-SERENITY canon story at this point).
I always have to laugh when people have Simon and Kaylee living happily ever after. I assume they're not really familiar with the works of Joss Whedon. :) (Although, in fairness, even Mal's fanifc has them together).
Although we didn't see it, Joss had mentally established Jayne's family as blue collar. I don't know if I read this or extrapolated, but I think his father was a welder or steelworker, and I assume they lived in an urban area that was near enough to woods where Jayne could learn to shoot on the weekends. Joss said that his dream was to have Tommy Lee Jones play Jayne's dad.
Joss has said that his seven-year plan was vague but that, in the end, Blue Sun would be revealed as "the big bad" behind the scenes, so I think a Season Seven finale would have to involve some confrontation of some sort (again, I think we may see elements of "what might have been" in the final episodes of Dollhouse).

In the movie, I think Beaumonde was the most likely place where Serenity was rebuilt. Beaumonde will be Serenity's new smuggling headquarters. Eventually, Beaumonde is the planet that will send an Expedition to Earth. It certainly struck me as odd that the fat and lazy Alliance had never sent ships back to Earth. Where's their curiosity? Did the Alliance never do it because it's not profitable?
Can you see why Mal wants to be the Captain of a starship? Great way to get some distance from the Alliance.
There could be stories about espionage where the Alliance is spying on the building of starships! River gets to be a double crossing secret agent for both the Alliance & Beaumonde CIA.
Simon could work for interplanetary Doctors Without Borders, bringing modern medicine to the Rim, via Serenity. Constant conflict between Simon and Mal, with Doctors Without Borders paying the lease for Serenity and Mal running a smuggling operation with Simon as the cover story. Kaylee could be a starship designer/engineer and setup housekeeping with Simon. Inara could setup a House, too!

Having Blue Sun emerge as the evil empire behind everything would add yet another layer of darkness to FF. And maybe that was where Joss was going to have the system-wide wave go out, revealing Blue Sun for what it was in the finale: the folks who destroyed planet Miranda and gave us those cuddly lil' Reavers...
