I was listening the song not long time ago and it made me think of Mal and Inara.
There's a sentimental touch in the song that may make you think it doesn't looks like something Mal would say...
Well... the I love you's in the song are all tinted with sorrow and dispair, so I thought it fits. And he is not singing it out loud, of course, more of an inside stream of brooding.

you cant half tell that this song should have been an "internal duologue"
switching between Mal and Inara...
+camera follows Mal around the ship while stanzas 1-5 and 8 are internaly sung+
+camera follows Inara around her "parlour" touching things here and there for stanzas 6-7+
then as the last stanza (or final yearning chorus) camera switches back and forth between the two, both internaly singing until right before the last line when they meet, face to face, in the galley they would look deep into eachothers eyes to internaly sing "im in love and always will be"+
the camera would then fade to black...
and no, im not a romantic, i just understand unrequitedd love.
I could have adusted it a little bit better, yet I liked the song this way, maybe the words don't fit 100%, but the feeling I have everytime I hear it, does.
I usually think of Mal and Inara when I hear this song.

Joss isn't done with these two yet. For all we know in future movies or series episodes it could be revealed that they did have a past together.
Their chemistry onscreen reminds me of a broken up couple instead of two hotties who have never 'done it'.
I agree with the above comment. They remind me of a couple that had broken up rather then two people who both have crushes on each other. I think they had been really close with each other in the past, but could never really tell each other how the other felt. Something's there and I don't think there is nothing to lose.
Kinda Spoiler for the Serenity Movie. If you haven't seen it don't read on.
Just from watching Serenity you get the feeling that Mal felt like he "lost" Inara. The scene where he's watching her through the video feed could really fit with this song.
