Absolutely my favorites is the "hood ornament" scene and I think it should be said that that was a great outtake but it was also some really really brilliant improvisational humor on the part of Nathan Fillion if, in fact, he just did that on his own.

Am I the only one who actually wished that they'd left that interview with the Alliance officer intact in the show? Seriously, it was SO in character for Wash, and with the exception of Zoe being "hairy" was probably all true for Wash. XD And the officer was just brilliant, perfectly deadpan.
Loving all the others too. ^_^

Gah! I forgot about that interview gag! I also thought it was hilarious amongst other things, so I guess that'd come second in best gag scene.
I seriously think the best gag reel is from Firefly, hands down...but I can't say for certain until someone leaks out the full gag reel of Serenity (if there is even one around).

I personally love the one from the start of The Train Job where Nathan doesn't quite get onto Serenity's ramp in time and ends up dangling from it. Right where Adam tries to help him and he falls off - that's where I crack up.

Definently the hood ornament one and the "i've seen so much death" dance but also a bit from The Message, where every one is in the cargo bay looking into the coffin and Nathan gets into every shot and into the coffin. Hilarious!
