I thought the ship with the emp ray was a republic ship. Did it have red paint on it?

There's a bunch of Reavers left out there in the black. I don't see all that many getting thinned out during the encounters in our Serenity story.......plenty of 'scary' still left out there I'm sure.
Mal's expression in the scrapyard when he first see's Serenity says it all.

The ship with the EMP was most definitely a Reaver ship. We had a whole big long drawn out discussion on that a while back.

I have wanted to say this for a long time but didn't think it was "thread-wothy"
I do believe that if you draw the loose connection between Native Americans (Here-by reffered to as Indians) and Reavers than you can get the idea that reavers were smart. Indians could use guns but could not manufacture their own, same with Reavers (they made a booby-trap in Bushedwacked for crying out loud.) They could use the technology but could not maintain their own, that is why you have ships without core containment, it doesn't make the ship go faster but you need to inspect the core once every 5 to 8 years and possibly replace. Reavers don't replace, they steal newer, faster ships.
That being said I beleive Reavers get replacements. They take others and convert them. That might be the reason for the raping aspect of an ultra violent society. A reaver is a human that has been reduced to violent basic instincts, and one instinct is to breed. If you can't do it with faulty sperm than you start stealing people and see who take to the treatment. In Bushedwacked I think they had every intention of coming back and either getting the guy or seeing what ship they snagged with their hook. The ones that survive the initiation are sent back to the women and properly indoctrenated (Just cause you don't see a Reaver woman doesn't mean that they don't exist.) If a child is produced some sort of "Throw the child in the Black and see if it lives" kind of ritual is performed. If the child lives, new Reaver, if the child dies, lunch.
Anyway that is the way I see things.

So the emp cannon was a reaver weapon, but can I ask how do the reavers communicate to make a coherent attack let alone to simply run the ship?

Well Reavers must have somewhat calmer leadership structure, and some techies as well ....

I sort of get an image in my head of something like the Coyote and Sheep Dog in the Bugs Bunny cartoons where they were mortal enemies until the whistle blew and then they were polite to each other discussing family and what ever while on break or off duty. I could imagine the Reavers being polite until it came till boarding time and then it was show time or something like that.

Except for the blood curtling screams they hear as they creep past the quiet Reaver ships in Reaver Space....

Hahahaha, You couldn't here anything scream in space. Something I thought was funny, was in "Our Mrs. Reynold," when Jayne shoots out the net with his rifle, he needed a space suit, but in "Serenity" the mounted gun needed nothing, and how did Captain Reynolds get back inside?
In earnest, a firearm with brass rounds would be able to shoot just fine in space with out an external means of oxygen because there is enough oxygen in the round to ignite the primer and the chemical reaction of the gun powder creates its own oxygen.
