I see one discrepancy: for symmetry, there are port and starboard toilets on the lowest deck of Benjamin's plan. The starboard toilet can not be entered because its door is blocked by the infirmary's back wall. Benjamin's military version of a Firefly also has that starboard toilet, but its door opens into a bunk room.

Aren't Mal's and Kaylee's bunks backwards? Isn't Mal's closer to the bridge, and Kaylee's to the rear? Or am I just disoriented?

Kaylee's bunk is closer to the bridge than Mal's. I looked and saw lights decorating Kaylee's door at 11:11 into the movie, unless it is Mal who now has Christmas lights around his door. He doesn't strike me as the kind of man who puts up holiday lamps. His mood is gloomy all year round.
