The Fountain - some regard it highly, others hate it, didn't do so well either...
Jersey Girl - Kevin Smiths most hated, apparently. I love it.
Zodiac - what're the thoughts on this nowadays? I remember when it came out everyone seemed to bitch about it...I love it
Constantine - Someone mentioned it above, I too thought it was pretty great
From Hell - Yet to read the graphic novel, and I'm sure it's better, blah blah, but I kinda dug the film. Not perfect, but meh.
Superman Returns - So many people bitch, but so much was fantastic. Didn't like the whole kryptonite weakness deal again, but Routh was a great Superman AND Clark, and Spacey made a pretty decent Luthor. Great Clark/Lois/Supes stuff.
The Amityville Horror (remake) - Ryan Reynolds, Melissa George, Chloe Moretz. What's not to like?
Land of the Dead - Yeah, yeah, it's got it's oddities, and it was fairly obvious with its commentaries, but it was a damn fine film. Dennis Hopper was great.
Cloverfield - Yes, it's fairly popular, but a lot of people seem to hate on it for the camera use and the 'unrealistic amount of lame "oh god" dialogue.' A MONSTER IS ATTACKING THE CITY! Surely you don't believe you'd be using extremely eloquent speeches professing your distress in that situation? And the camera worked. I loved it.

Hate to say it, but I found Hudson Hawk at least mildly enjoyable. I watched it on TV, and didn't feel like I'd been robbed of my time. It was silly, but it was supposed to be silly.

10 Things I Hate About You
I recently got in trouble with my brother for owning this. Yeah, it's cheesy and a total dumb "Let's make Shakespeare modern", but the casting and soundtrack are just fun.
A Knight's Tale
Everybody hated the music...that it wasn't accurate, but I liked it. Can't stand the "princess" actress, but for Alan Tudyk I will put up with a lot.
Lady Hawke
A lot of people I know get stuck on the weird soundtrack (which I do agree is very bad), but its the sweetest tragic story ever with the cutest narrator.
On the other side of things, I hate and don't understand why others love:
Napoleon Dynamite
Except for the part with the shotgun and the inquisitive cow and the school bus. Everything else is just painful.
He Loves Me...He Loves Me Not
My mom raved and raved. It was ten years before I took any cinematic advise from her again. Terrible movie, of course her description of the plot didn't help...she said it was a misunderstood romantic comedy. It's more creepy stalker needs a permanent padded room.
Anything Audrey Hepburn
My sister has issued an edict prohibiting me from discussing this further. And that's all I can say on the matter.

Oh...the list of films I like that others can't stand is rather long. From what I can rattle off immediately, here are the highlights:
Independence Day --> it's 10 kinds of pro-USA jingoism, but it's a film I've always loved for the fact one of the primary heroes is a massive geek and techie, not a commando or police officer. Oh, and also cuz Adam Baldwin's in it ;D
The Last Starfighter --> besides being the first film (or one of the first films) to do complex VFX via computer, the film always gets me revved up from its ode to "The Hero's Journey." Plus, Robert Preston channeling Harold Hill as the alien shyster Centauri!
Driven --> let's see...car racing, check. Estella Warren, check. Sylvester Stallone, check! It's far from Oscar material but I seriously enjoyed this tale of old dogs teaching young guns some tricks :)
Grindhouse: Planet Terror --> when a film has the director himself cameo as an virus-infected soldier whose wedding tackle is shown (from the back and between the legs) to be MELTING OFF, you know it's high quality horror ;D
Robot Jox --> you can tell the majority of the budget went to the VFX (giant 'Mech battles!) with this awesome piece of B-grade excellence, BUT I appreciate what Stuart Gordon & Co. were doing with the project!

I'm always happy when I find out someone enjoyed a movie I hated--makes me feel better about all the love and hard work the artists responsible put into the thing, y'know?
And it always makes me happy to discover a movie everyone told me was just terrible and find that I like it.
In no particular order and by no means exhaustive:
All three Matrix films--I think the writing actually improves over the course of the trilogy--there's something kinda lame and Star Warsy for me about the dialogue in the first film. Can't really see how the word "cheesy" could apply to the fight with a hundred Smiths.
Alien 3 is my favorite of the series. Alien is, of course, a masterpiece, but the third one is my personal favorite
