The tough list: What order do you rank these classic sci-fi films?

Good picks. Star Trek(The Voyage Home) almost made it in my top five. After all the tampering Lucas has done with Star Wars I just had to let it go. I want the original version that I saw in the theater on dvd. I know it exists as a "bonus disc" on the dvd copies out now. But no 5.1 audio, or anamorphic widescreen is a slap in the face to the original fans.
Here is the order fo my top 5:
5. 2001
4. Aliens
3. Silent Running
2. Planet of the Apes
1. Blade Runner
Tough call, but the Blade Runner dvd with 5 different versions of the film put it over the top for me. My only regret: I spent the summer of 82 watching E.T. when I cound have been watching Blade Runner on the big screen

1)-2001. THE stylistic and artistic trendsetter for every sci-fi film that followed. And an important message, to boot. Actually, several of them.
2)-Blade Runner. Again, important stylistically AND for its message.
3)-Silent Running. More important for its pro-ecology message than its style - but being that Douglas Trumbull, the FX guy from 2001, directed it, it definitely has a fantastic look. And it's got the precursors to C3PO and R2D2 in it - cute 'droids stealing the show!
4)-Alien. I found this one to be far creepier and atmospheric than and of its sequels. It set the mold for how to meld horror and sci-fi into one perfect package.
5)-Planet of the Apes(1968). A wondrous idea, diluted with far too many sequels...

My sentiments exactly.
Story, I like you. I respect you. But you really MUST see this movie. I thought it had the makings of a masterpiece when I first saw it in the theatre way back when (1973? So long ago!), and nothing has dissuaded me of that notion.

This is hard to do. I think it's like comparing supermodels. a 10 is a 10. Okay, only one of them is Emma Watson, but still.
I think I would second the addition of Gilliam to this list, and probably some others if I thought about it.
I was just watching pieces of the hogfather, I didn't have the whole thing because the dvd's all scratchy, I know it's not scifi, oh, there's a lot to waste time on here...

Aliens (although I rate ALIEN as being slightly above)
Blade Runner (begrudgingly since I could never really connect with it to begin with)
Silent Running (never seen it)
I'd also throw in THE DAY THE EARTH STOOD STILL, CLOSE ENCOUNTERS OF THE THIRD KIND, THE THING, METROPOLIS, the BACK TO THE FUTURE trilogy, and my one personal fave, LAST NIGHT.

Of those you listed, I'd say my order would be:
1-Blade Runner
2-2001
3-Aliens
4-Planet of the Apes(1968)
5-Silent Running (which I haven't seen but I discovered I can "Watch Instantly" through Netflix!) 
What qualifies a movie as classic under your definition? I agree that these are classics, but I'm wondering if Serenity is able to be considered classic yet or if it's too new or something. I'd put one of the original Star Wars movies there, and probably ST: Wrath of Khan but I'd have to think about it. :)

3. Dune (The miniseries, not the movie... i know this is technically cheating, but the movie sucked and the miniseries is too awesome to leave out)

I don't think I'd qualify donnie darko as a science fiction movie, but it's definitely got some elements of scifi in there, and it's also an awesome movie
Also, although I didn't put it on my list, the original Star Wars trilogy is amazing as well
