Inara crying gets me everytime.
Serenity is not Firefly, its more like an alternate timeline. I still can't accept Book and Wash as real.
River's speech comes second, so sad.

I always cry when Book dies, and Mal tells him that he is apart of the crew. Even if I don't cry, I get choked up. I love my preacher-man.
When Tracey's message is playing as they bring his body out; you know that the message wasn't intended for his parents in that way, but when you listen to it over again, knowing he is dead, that's sad too. "When you can't run anymore, you
crawl... and when you can't do that..." Yeah, sad.
Someone mentioned in the pilot when River first crawls out of the box; that moment between River and Simon is indeed very touching, and it's very sad on so many levels.

The saddest part to me, is when in Out Of Gas, Mal gets shot and he flashes back to when he first got the ship. And the ending when he is gazing at what is now Serenity, knowing what happened through the episode.

Simon's big brotherly love for River. She apologizes...
River: But I understand. You gave up everything you had to find me. You found me broken. It’s hard for you. You gave up everything you had.
Simon: Mei-mei. Everything I have is right here.
OK, so it may not be sad in the tragic sense, and it actually is very touching and endearing too. But the feeling River had , as she conveys to Simon how she thought she was abandoned, along w/ the all out effort Simon must have given to get her back... both sad and joyful, I suppose.
It's the first thing that came to mind, as it seems to me as the most touching, loving and " real " part of Firefly.
By no means does it stand alone, though. Lots to choose from.

Of course Wash and Book being killed would come first but, I think Rivers plight in Objects in Space has to be considered. River was a child and did not chose this life. Not just her being on the run but her psychological troubles due to the alliance and how that causes problems with the crew of Serenity. She has a real moment of clarity when she explains how she doesn't fit in.
She feels everything Simon says in Ariel. The whole Objects episode shows how peoples thoughts about her were full of resentments. Remember what Book said, I don't care if you're innocent or not, what do you think about that, with that crazy look. What was that all about and where would it lead to later?
