In the Serenity deleted scenes 'Escape From Companion Training House', 'Mal and Inara Shuttle Chase' and 'Mal and Inara Shuttle Improv' there are strange crosses visible in the shuttle window. Does anyone have any idea what it is?

Yes, these are reference points for special effects to fill in that area. These marks are in a known position in 3-D space, and while all the cameras, actors, and other set pieces can move about and change perspective, the marks will provide a consitent spot from which to base the spacial effect.

Same can be seen in most unfinished scenes needing SFX. I think the Mr. Universe generator scene might have not had marks because Joss told Zoic to do what they wanted.
There are also pics of the Kill-Mal-again scene at the end of War Stories showing the marks which became the factory shaft - maybe that's in the Companion.

In the 'Escape From Companion Training House' scene, the shot of the shuttle taking off was complete but the interior shot of the shuttle windows still had crosses. I wonder why they chose to do the easy effect last.

Wasn't that the ad-lib scene? Joss said he didn't know if he would use a scene from that time, but he wanted an idea of what Mal and Inara had in mind.
The shuttle departing was a transition scene, still able to be used, but the interior scene never got sent to SFX.

'Mal and Inara Shuttle Improv' is the ad-lib scene. I'm talking about the scene where Inara says "what have you done to my shuttle" and Mal replies "it's not your shuttle". Both the film version and the deleted version of this scene show the fully-rendered shuttle taking off. The film version has rocks and shrubs visible through the window but the deleted version only has crosses.

I think it's more along the lines of Joss having already decided not to use that scene when the effects were done.

anyone who quotes remy zero deserves a response.
i have my own theories about the crosses. i think its a subtle comment on the religious nature of the companion house. there certainly is an almost mystical aura that surrounds the training house. heck, the thing looks like a temple. not that i would worship inara. ok, maybe i would.

i could stand to hear a little more.
