There were a few other differences in Serenity, compared to the original copy that leaked onto the internet. The original had a borrowed soundtrack, bits and pieces from other sources, probably because it was nixed before they got to finish it.
The scene where Book brought Inara dinner was changed. In original she ask book if he wanted to lecture her on "antiquated notions of moral turpitude" to which Book responded "That's not my intent. I like that word though 'turpitude'. Just don't hear it enough".
Also some minor changes were made to Mal's dialog to make him seem a little less nasty toward Inara.

"Safe" was changed significantly. Perhaps *all* of the flashbacks were changed when Joss and Tim didn't like how the episode had turned out.

They cut the Mal curtsying when he meets River scene (as mentioned by Joss in the commentary)...it's funny because in Shindig, Mal actually curtsies by mistake and then catches himself and bows (in the ball/folk dance)

Joss Whedon doesn't like deleted scenes. He goes by the philosophy "If it didn't air, then it can't be excepted as canon." (Of course, "Objects in Space" is the exception.)
He only shares deleted scenes that he feels are special in some way. None of the BtVS DVD's have deleted scenes, and AtS only has two.
