Well, if a (one) earth shattering apocalypse is bad, imagine an apocalyse that wipes out all seventy-something worlds in the FF universe, like a weapon that causes the sun to go supernova, but wait, ST:NG already did that in one of thier movies. How about the alliance developing a weapon that would blow up Mal's home planet, oh wait, SW:ANH already did that too.
No, I don't think a "Apocalypse - Firefly style" would be quite so over-dramatic. I'm thinking it's got to be something about the possibility of Mal losing the ship and all the crew that would make the apocalypse much more personal for both Mal and us fans. I also think that it would be more pesonal if it was the Alliance that was attempting this feat, because Mal seems to have an understanding of the Reavers, and would be more hurt by non-insane people attempting to ruin his live/livelihood. But that's just my opinion. And if Joss does anything apocalypic in the 'fly verse, you know it's gonna be good.

Somebody wrote a really good Fanfic a while back that went something like that,
Serenity put down on a planet, taking on cargo, doing trade. Word came down the reavers were inbound, Mal loaded as many people as would fit on Serenity and then discovered Inara had gone off to bring some kids in. With no time to wait for her, he put Zoe in command and sent her and the ship out of danger while he stayed behind to go after Inara. With twenty or so locals, Mal attempts to evade and beat off the arriving reavers.

My thought is plague. We've seen that the border worlds barely have the medicine to get by. Imagine Mal and Co running around doing the best they could to help, then finding they have to sit there because if they go down to the planet they get it and die.
And, evil pixie in me speaking, what is Inara's "suicide kit"?
