The pilot!
Everything about the episode was just so badarse.
And in second place, Jaynestown, it goes from hilarious to deadly serous, written by none other then Ben Edlund, creator of The Tick.
And who can deny the snazzy of that!

My favorites are "Out of Gas" and "Objects in Space"
OoG- because we see the beginning of everything and see Mal fall in love with Serenity, his little piece of Alliance free space.
OiS- Because it was so unusual. It made Serenity seem like it was the only element in the universe, it was unto itself the most stressed time the crew felt, they were invaded and taken by surprise.

I'm finding it's usually whatever ep I've watched last ;p
It's like me trying to pick a favorite crewmember. Everytime I try and narrow it down, I go "yeah, but what about-".
But well... put a gun to my head and force me to pick one, I'd go with the pilot ep. Get to see the intros of all the characters, a couple shootouts, some chase scenes, Inara taking a spongebath, and of course, it's twice as long as a regular episode.
Also, Bushwhacked will always have a special place for me. That was the first episode I caught when it was originally on the air, so... Plus I'm partial to the scene with everyone goofing off in the cargo bay, and of course the interrogations onboard the Alliance ship.
