From the series, for me it was in Out of Gas when Mal says to Inara "Everybody dies alone." Man did he deliver that line! It get's me every time.
From the BDM, River's conversation with Simon while she's chained up on Serenity. She has just gone from kicking everyone's ass in that bar and here she shows that she really is just a young girl. Especially when she says (in response to Simon saying that something triggered this memory in her) "It isn't mine. The memory, it isn't mine and I shouldn't have to carry it." I just think Summer did the most tremendous job there.

I know I've already posted my favorite scenes from the series and from the BDM, but I was up the other night thinking about it--I know I'm kind of pathetic--and I recognized the point in the movie where my confusion turned into interest.
Right after Mal talks to the Operative from Haven, he walks out and starts giving orders to his crew. He says:
Mal: There are many fine ways to die, and I aint' waitin' for the Alliance to choose mine.
He shoots the guy in the ship
I mean to confound these bungers. If I hear a word from any of you that ain't helpin' me out or taking your leave I will shoot you down.
I remember thinking,"gee, this guy really means business!" From then on I was in love. (I mean with the 'verse.) Haven't fallen out of it yet, and don't plan to.

I would have to go with an earlier notion and say my favorite line out of all of 'em is when Mal wakes up in Out Of Gas and looks at the crew and says "yall gonna be here when I wake up?" For sure thats my favorite line. Call me a sap but i love that line.

I think this is one of the less recognized scenes, but i love the way Itflows, the not paying attention to Jayne( my fav character)
MAL In her room., which I'm thinking we

That was a great conversation. Another good one was in Out Of Gas when they flashback to Wash checking out the console when Zoe and Mal are talking,
Mal: great aint he
Zoe: I dont like him
Mal: what
Zoe: Just sumpin about hime bothers me
etc. that exchange is great considering they end up gettin married

I LOVE the torture scene in War Stories. The way it goes from silliness to serious in 2 seconds flat.
The "Wash... Wash, LISTEN TO ME!" gets me still after, i'm going with hundreds of viewings

Every episode is loaded with gems -- that's the brilliance of the series. For me it's the moment in "War Stories" when Wash has just been released from torture and he says (about Mal) "He's crazy!" (paraphrasing, he might say "insane"). And what he means is that Mal did everything he could to distract Wash from the torture, even if it meant getting him riled up about Zoe. To me, it's cool that Wash realizes that's what Mal was doing, and it reinforces some of Mal's seemingly "hard-assed" behavior in the previous "Out of Gas" episode where he basically threw Wash out of the sick bay while Zoe was on the table. Mal is better (and more focused) under pressure than any character I've seen. This notion is re-visited in the movie when he orders the crew to disguise Serenity as a reaver ship. (By the way, if you haven't seen the DVD yet, there's a brilliant goof of this scene in the outtakes).
I think this aspect of Mal is evident to most of us in the audience, but Wash's exclamation (part shock, part admiration) that the captain is "crazy" is a great moment of realization for that character.
I also love the scene in the pilot when Mal interrupts the stand-off in the cargo bay by walking on board and shooting the Alliance agent. That really set the tone of the show for me.

The scene in OOG:
"Shephard Book, Kaylee, Jayne will ride with Inara in her shuttle. Doc, you and your sis ride with Wash and Zoe, seeing as Zoe still needs some doctoring"
"What about you?"
"Four people per shuttle. That's the arrangement. Evens the odds. I'm staying with Serenity."

I love so many of the scenes all ready mentioned. The one that no one has, that stands out is that flashback to the war.
Zoe has just gotten done telling the green soldier that the way to succeed in combat is to stay quiet and become completely invisible. Then Mal busts in screaming his guts out and blasting away with everything he's got. She then says: Some people go a different way."
