I am probably the perfect person to answer your question, because I too am very squemish about torture scenes, and the inclusion of one in an otherwise enjoyable movie can ruin it for me.
To answer your question, it is "all that bad." It is brutal, graphic, and utterly heartbreaking. It's one of the more heartless torture scenes I've had the misfortune to watch, and our boy Nathan plays it so convincingly and so heartbreakingly that I've found myself curled up motionless and cowering on the bed without so much as breathing.
BUT, and this is a very important but, this is the only movie/tv/whatever story with a torture scene that I have re-watched, and I would now rank it as one of the best and even one of my favorite episodes.
The story that surrounds it is so well written, funny, and moving that it is worth the experience. It is classic Firefly, and you will love Mal and Wash and the whole crew so much by the end of it that you'll be glad the episode is there. It really changes, in a good way, your perception of them.
A couple of suggestions:
After you watch it, if you're in shock and just can't get it out of your head, watch it again with Alan and Nathan's commentary on. It's lighthearted and funny and will bring home the fact that Alan and Nathan were not being tortured, it was skillful acting by two funny guys who enjoy their job.
If you end up tuning out much of what's going on the first time because you're cowering on the couch with your eyes closed, bring yourself to watch it again. It'll be worth it.

Oh my. I didn't expect so many replies so quickly. O.O
Lets start with: Yes, I am a No Doubt fan, but that's not where it came from. I was actually thinking of Maroon 5. But you can call me Jen, so you don't have to type out all that, or C&P it.
And I am going to ask for the DVD set for X-mas, so hopefully I'll get it, or money with which to purchase it. I've read a lot about War Stories, and it sounds AMAZING. I can't wait to see it. I'm not that squeamish, so there shouldn't be much of a problem. Except I might cry. But that happens when you start to invest yourself in the characters.
Like when I saw Serenity. I cried over Wash. That was so sad...I mean, after all, we all know he's the funny one.

Hi guys. I'm a sort-of-new to FF fan,too, having encountered it late this summer on SciFi and then acquiring the dvd set. It's a distressingly addictive little show, isn't it? My productivity went wayyyyyy down for a week or two or three there while I explored this 'verse.
I really like "War Stories" for a variety of reasons, mostly to do with people and their motives, but there is something about that episode that nags me a little. If Niska was listening to Mal's attempts to rally Wash by provoking him about his wife, and was really interested in giving them pain, and then the very wife over which Mal and Wash were "fighting" walked in, would a true sadist pass up the chance to mentally torture both men by taking Zoe prisoner, too? I know she was trusting Niska's twisted but present sense of honor, but still... I would think he'd find it all just too tempting.
By the way, I loved Gixxer's clever method of describing the scene where that thing happened and no one but hmmmmhmmmm saw it, which was really intergral to the rest of the story but not for a few episodes. Shine on, wed-pals.

That nagged me a bit too. But he may not have known she was Wash's wife, and I think it was mainly Mal he wanted to hurt. Having Mal alone to himself without the support of Wash's presence probably suited Niska just fine.
