My wife and I just watched it (she was seeing it for the first time
), and boy was it great (again)!
So what- the temporal mechanics were loopy, they acknowledged that in winks to the audience via Janeway's comments on the subject, what we loved was the characterizations.
It was...too cool for words...
Anybody else got some?

I always loved how Janeway handled the Borg.I didn't like her at first, but by the finale she kicked some major booty.I would have loved to see her meet Picard or Sisco.

I hated the finale, I felt it retroactively ruined the show.
I have no comment on finale Janeway, since we only saw her for two hours. The Janeway we had for the previous seven years was a completely different person. Same with Chakotay and Seven. It was like Voyager was invaded by pod people.

Oh, the harsh!
C'mon, it's not like it was Firefly or something!
It just was a TV show! Just fun stuff, not to be taken all that seriously! And Janeway was great!
Voyager was a comic book SF show.
FF was Shakespear.
You can't judge every series on a Whedon level. That's not fair

No kidding, ChrisIsAll! Voyager started out with serious potential, but turned into fun! Captain Proton? Queen Arachnia? Priceless!
Yes, the final few episodes changed the story... line? style? radically. And they had more time travel episodes than anyone should have allowed (Except for the ones with Kurtwood Smith fiddling with the timeline, they were kinda cool). But Voyager was fun, dammit!

I have always loved Voyager because of Janeway. She is a REAL woman... the kind Joss would write... but with less humor.

That's why I loved her too: Janeway was a character. Tough. Flawed. Just trying to hold it together. She was cool.
But... Endgame, ugg. Well, in fairness to the horrible episode, it would have had to be damn spectacular to please me. I was in the "they should never get home" camp. I was sick of time travel (though I have a secret love for relativity -- it was fun, and everyone died a lot). I was tired of them taking the "badass" out of the borg.
And what did endgame have? They got home, because of timetravel and because they killed the borg (well not completely, but still).
And then there are the real unforgivable things they did. The list starts with hooking up Chakotay and Seven of Nine. Worst couple ever. Especiall when they had such a good thing with Seven and the Doctor. It was just so sweet.
But, yeah. I'll stop ranting now.

Yeah, the Seven/Chakotay thing kinda snuck in the last series of episodes, but I can't complain. I really love the show (I own all 7 seasons on DVD). Partially because it was the Star Trek that was being made when I was growing up (too young to really get Next Gen, although I enjoy it now). I think Voyager was really unique in the fact that the only friendly faces in the entire quadrant were the crew beside you, and you didn't even always get along with all of them. Makes for an interesting show.
Commenting on the finale, I think it's tough for any show to sum up the spirit of it's entire run in one episode (that is, if you're actually allowed to finish your season...curses FOX!). So you're never going to please everyone and it might be a slight letdown considering your incredibly high expectations. I still like the final though, and it was a good means to an end.
