I know it's way too much to hope for, but the TV Guide article; wouldn't it be too cool if it was a cover feature...
Or even multiple covers, like a Trek or Star Wars issue...
*Sigh*
Probably a little too early in the cycle for the last. Lovely daydream, though. And it just might come true with the Big Damn Sequel...

Does anyone have any info on which of these will give it a cover story?

The October issue of American Cinematographer will have an article on the post-production of "Serenity." (Unfortunately not a cover story or a feature article, but merely part of their "Post Focus" section. Still, better than nothing.)
And for anyone interested, who hasn't seen it, check out American Cinematographer's article on the cinematography of Firefly, the series:

Thanks for the article, Painisscary. I didn't understand the specialized technobabble, but the rest was fascinating. Was it Out of Gas that was shot through colored saran wrap? I can't wait to read their article on Serenity.

I wouldn't expect too much from TV Guide. They're owned by News International who are part of the same company as Fox. Unless of course their print division decides to have a little fun at the expense of their TV network and help publicise that which they abandoned.
I'd be very surprised if Empire didn't give it a cover story as well (maybe not the whole cover, they're a bit conventional in that way. I mean, in the last five issues, they've had Batman prominently on the cover 3 times. Yeesh.)
